If you want to embed annotations in the PDF, tap the three dots at the top right corner of the annotations editor, then tap "Embed Annotations". There is also a setting to automatically embed annotations, but it defaults to false every time you start up the application as a safety precaution, as you can't reverse embedding annotations.
